Honestly I'm finding it easier to optimize and tweak my model in 3D slicer - it can do smoothing also, and it's easier to fill in holes. I mainly use Meshmixer for plane cut (can't get a totally smooth cut in 3D slicer) and adding dowels to fit things together.
Hard to know exactly what the problem is. I will say I hardly ever use hole fill in Meshmixer because it can be difficult. I prefer to just fill in holes while I'm segmenting in Slicer.

Any recommendations if smoothing does not succeed in eliminating all bumps/irregularities?
