Personally, I'd deal with a massive enemy army that outnumbers mine by a catastrophic amount by poisoning their supplies. The Emishi had no realistic chance otherwise- Japan is too mountainous, it lacks the massive broad, flat plains that allowed the Mongol mounted archery tactics to work so well. Sure, they could TRY to hold up the Japanese troops up until their side had too much of a food supply issue to continue to field all those troops, but the Emishi didn't focus on terrain control, and that would have taken more people than they had. If the Emishi had more people to devote to controlling the environment (blocking off paths, funneling Japanese troops into ambushes or traps, etc.) they could have held them off for a good while longer, though eventually the Japanese would have used taxes to raise a substantial amount of food supplies over a few years and built a large army they could maintain for some time, although they'd still have had to limit it so they still had enough agricultural workers to avoid famine. But that's just what I think.

Japan moved away from using mainly conscripted foot soldiers and towards mounted units.
