Interesting question. I think the difference might in part be that the urn is a concrete object but melancholy is an abstract emotion. In Ode to Melancholy, he is addressing the reader’s grief and is saying that melancholy is better than seeking death, so he is praising it. In Ode on a Grecian Urn, he’s is commenting about what the urn represents by dissecting the scenes depicted on it and celebrating the “truth” that the urn represents. That’s my quick take on your question.
