I'm sorry but I have to correct you. The intro to Gilligans Island was in fact filmed in Hawaii, not California. The final day of filming was scheduled to take place November 23 1963 at Honolulu Harbor to film the SS Minnow leaving port for it's "3 hour tour" unfortunately had to be delayed due to the assassination of President John F Kennedy and the harbor was closed for a few days. If you pay close attention to the intro as the SS Minnow leaves port if you look closely at the background you can see the American flag at half mast in honor of President Kennedy.

But the boat actually leaves Marina Del Ray. If you look closely at the video and compare it to Google Earth images, it is NOT Hawai'i.
The island shot for the opening scenes is supposed to be Coconut Island off Kaneohe. But the show was indeed filmed in California.
edit: Forgot to mention that Honolulu harbor is where the cruise ships and other large ships tie up. You might be thinking of Ala Wai Harbor which is closer to Waikiki. That is the one that is often confused for the opening credits.

maxum3300 is correct, you other people are wrong and don't know the history of the making of of Gilligan's Island.
In the black and white opening scene it was indeed shot at the Ala Wai boat harbor in Waikiki - HAWAII. It was shot for the unaired pilot episode in 1963. The cast members for the professor and the two women are different. In addition, in the black and white opening when you see the boat on the beach, that was also in Hawaii - Moloa'a Bay on the island of Kaua'i.
After they recast the show and came up with a new theme song - the one we all now associate with the show - it aired the following year.
This boat is the one used in the color episodes, and it was indeed filmed leaving the harbor in California, I believe it was Marina Del Rey.

I had a Sea Lion and the only thing I did enjoy was the two bedrooms were large as was the salon area. The bridge and the kitchen bathroom were a real pain in the ass to do anything necessary though. That is why I say the salon on this Minnow to me looks cramped. On my boat in that salon we hooked in 2 window AC units it would get hot as the blazes up top the AC filtered down to the bedrooms but it made the salon like a freezer next morning.

For the color intro for season 2 and 3 they had to reshoot it in Las Alamitos bay (not Marina Del Rey as is usually claimed) using a different boat. That's the one they are claiming this one is. However the first boat in Hawaii was rented and there is no reason to believe that they didn't also rent a boat in California for the one or two days needed to film the harbor scenes shown during the opening song. It would make no sense for CBS or the show producers to purchase a brand new yacht directly from the company as he is claiming just for one or two days of filming. Actually this guy claims that the boat was used in dream sequences, but that's wrong also, the entire series was filmed on a sound stage in Studio City, except for the lagoon scenes which were done in the studio backlot. On the backlot they used a prop boat, not a real boat.
In another article that I read the owner previous to the current owners claims that he found out it was the Minnow when he had the VIN number checked out. The first year B&W episodes used the intro that WAS filmed in Hawaii in November 1963 as part of the test pilot episode. I have DVDs of the shows, AND video of Sherwood Schwartz, producer, talking about the event... including the interruption of filming by JFK event. The intro WAS indeed re-shot in California in color, and many scenes were filmed on a boat in California. This is mighty nice to see the boat still exists in such nice 'ship-shape', though modified from the state we saw it in Gilligan's. Wonderful! Thanks for the video👍👍
