This episode is a good demonstration of how tricky Oda can be. The obvious solution to a locked cage is to use the key. But the first time Luffy was in a cage (back when we met Buggy), the key got eaten by a dog, and Luffy escaped because Richie the lion smashed through the cage. Now, once again, Luffy (and friends, and Smoker) are trapped in an even stronger cage, where there is a key, and what do you know, the room is filled with gigantic beasts with freakishly strong bites. You yourselves predicted that the gators would end up buying through the cage, and yet... Oda didn't repeat his trick. Instead, he took advantage of Mr 3 and his powers, both of which the audience already knew about but had good reason to believe wouldn't be coming back into play, and prepared a plausible explanation for why they would be usable. Adding onto that, the Mr Prince scene. This has been built up since we first learned about Baroque Works. In Whiskey Peak, Sanji didn't do anything and didn't get noticed. In Little Garden, he did important stuff but did so without ever encountering Mr 3 or Miss Goldenweek. Drum Island was the only one where he got some legit action, and that just happened to be the only arc where there were no Baroque Works agents. And then he just happened to miss Mr 2 Bon Clay on the way into Alabasta. The story was set up so Sanji could be the One Factor that Crocodile didn't know about, and thanks to Drum, Sanji got to stay in focus for us, the audience.
Mr 3 was the only answer, since Key was fake anyway. Crocodile isn't dumb enough to give people a way out. He has backups for backups and backup in case of backup failing and another backup over that. This guy really doesn't trust anyone, even himself. That's why he's never going to get haki if he remains this way.
Baroque Works originally did all orders via letter as calls with Den Den Mushis could be intercepted by the Marines. That means Crocodile had never once spoken to Mr. 3 and would have had no incline as to what he sounded like.
