wonderful tutorial, but I am using TASSEL 5.2.64 and the transformation step of genotype data is no longer an option. The new and equivalent option under the "Data" menu is called "Numerical Genotype". But, I cannot find an option for the second transformation using PCA. Any recommendations?

Thanks for this tutorial. But I've experienced a problem with the locus. Even though I use a map, the loci remains unknown. I was wondering if you know how to format the input file so that the locus position would appear.

Hi i am working on TASSEL software for association mapping using SSR markers. when we have polymorphic allele means A,B,C,D or more with which numbers we should denote these alleles. Secondly what do u mean by number of components because when i reach on this step and do PCA software get struck and does not give any result.

Hi , I noticed that you have chosen 1 for a parent allele and -1 for the other parent allele , what about heterozygous allele ???

In this system, heterozygous calls would usually be marked with zero.
