You can cut off the Softkeys and use onscreen ones instead . It's a much easier repair and you don't risk to destroy the screen but have your USB (not only charging )port back
Do not even attempt this you would have to replace the screen, those square pads are very sticky. Just fun to watch. You would need to be a magician to do this.

When i pulled the last part out (the two black squares) on one side i ended up pulling out more than on the other. A clear plastic with a white arrow in a "U shape" came out. Is this supposed to come out or should this have remained inside the phone? Any help appreciated. Thanks

Or you can just solder a new usb port on the existing board .
did you even have to lift off the screen to insert the new charging dock? i saw you only heated the old charging port to pull it out.
You must remove the digitizer off the mid frame to do it right. Lots of heat could pair of playing cards and you're good
