Adi Shankaracharya indeed was against Vamachara in the name of spirituality. But he was proponent of Shri Vidya too., which is दक्षिणमार्गी (Samayamargi ) Tantra. In every peeth, You would see Shree Yantra with Chandramoulishwar ShivLinga. In Jyotirmath, You would see idols of 64 yoginis. 'Soundarya Lahari' is regarded as Tantric Text and has great importance in Shri Vidya upasana.

The meanings of atheism in the Indian context are different. One meaning is If you don't believe in Vedic philosophy you are an atheist.
