You can hide inside the "employee only" brown doors (like the one you found when you broke the wall and discovered the pile of skeletons) and the break room (where you first enter the game). No customer will enter there and will just walk away. That way, you can knock them out with the boxes then run to the nearest staff only door that you may find.
