This is possible via something called Global Variable. It's not possible to make a "true" secret mission, where the game loads a completely different map-file (and thus uses different loading screen and briefing). Unless Ares/Phobos recently changed something or the developer missed something in vanilla RA2YR.

just a quick question ... in ra2yr if you have a building on the hightest terrain and it is attacked by lower ground forces, do they have a chance to miss the target like in starcraft when a hidralisk fires at a siegetank that is on top of ramp/cliff?

I think projectiles that "travel" (like cannons from Grizzly, Rhino etc.) are usually blocked by the terrain. They don't always have a clear shot.
