The Hannibal show is surprisingly amazing. Dare I say even better than the movie versions. You give the product the time, money and respect it deserves, you can create an amazing show.
Honestly, a Toad game would be pretty bitchin'. He IS playable in Super Mario 2 and the new Mario game after all, so he can fight. It'd be kinda cool to see Toad kick Bowsers ass before the Mario Bros. were born. If Peach, Yoshi and Wario can all have their own games then why not Toad?
Is nobody gonna mention the great singing that was done near the end of this video? I replayed that part like 20 times, who knew he was such a beautiful singer
I would LOVE a Batman show based around the villains and their origins! Not just one episode dedicated to one character, but more of a community, tying their origins in with each-other. Call it Arkham, maybe, but I don't think it would make much sense as the title.
I would like to see the Villain Mouse from the Robin Comics, just because different buildings etc, in Gotham falling apart and having a limited time to stop the damage seems like it would be great in a show. Maxie Zeus having an underground fighting Arena also could be awesome especially if some of the officers fall into a trap and end up there.
Gotham central did do pretty well when it was a comic, and could probably grab some Year Zero elements for later seasons. Plus tie it into main movie continuity, and you can back door in the main cops (Bullock, Montana, Allen, Corrigian, etc)

I'd like to see Swat Kats get a prequel. How Feral became Enforcer Commander and what Jake and Chance were like while Enforcers and the whole SK universe pre Swat Kat.
Kevin Smith had a cool idea on his podcast for a show about a young Bruce Wayne growing up in Bloodhaven Acadamey. I doubt it would ever see the light of day, but it's worth listening to him pitch the idea.
You said they said "Batman won't be in it," but what if it's just specifically that? If those are the only parameters, Bruce Wayne could be in it. We could see him grow, or it could be as modern as Bruce off traveling the world to accumulate his skills. The villains could be Ra's Al Ghul, Black Mask's road to villainy prior to being an adult, Roland Daggett (he's been a mobster for a while) and Rupert Thorne (a secret mobster/businessman with good publicity). The Gray Ghost could be a character, even if he's only a character in a show within a show.
A prequel to the Boondocks would be interesting to find out what happened to Huey and Riley Freeman's parents a prequel involving how King Bob became King of the Playground or Principal Prickley's childhood or Armin Tamzarian aka Prinicipal Skinners time in the Vietnam War
Something like Transformers WFC, but when Zeta Prime was leader. It should show Optimus as a younger soldier as he and the other Autobots under Zeta's command help Zeta fight the new rebellion (early Decepticons).

Oh gawd, Imagine if it took place following Oak's adventure in 4ever and he meets back up with Ash's mom and dad who are childhood friends and they get into adventures and then they become friends with Giovanni, but Giovanni comes from a from neighborhood and starts loosing his sense of right and wrong and gets involved in crime and Oak and Giovanni have an epic battle together

Fire Emblem 7 and Tales of Symphonia were pretty good prequel games, even though we did not know they were prequels when they were released in America.
A video game I'd be interested in seeing a prequel to would be Wild Arms. Now by prequel it'd be thousands of years previous, but I think it'd be pretty good. Massive war, an alliance of humans, elw, and guardians trying to hold the line. A lot of dark stuff they could touch on like the golems and experimental weapons. A stance of "we may destroy the world, but we won't let the demons take it!" I think it'd be pretty fun. Now I'm a bit sad to realize that it would never actually happen.
Gotham is actually very, very good. I watch it every Monday and it's already on it's second season.

The year one animated adaption was a Gordan story, it was awesome.
Frank Miller did this with "Batman Year One" in comic form. DC's Premier animation did a direct-to-video adaptation of the same comic.
