I don't think this is that way in the game. Remember Kevin ? He's the reason she got attached to KOS-MOS... in a way, KOS-MOS might be an emotional substitute or some sort of daughter to Shion. Shion didn't get over the death of Kevin... that's why she doesn't notice Allen (this is explained in the database)... until the very very end where she begins to let go of Kevin and accepts Allen.
I'm not bothered by the "lesbian fanservice" but I don't think they really are lesbians.
