If I remember correctly, Trey and Matt made the decision to 'permanently' kill off Kenny in order to freshen up the core group for season 6 and give other characters like Butters and Tweek a chance to shine. They were actually torn between getting rid of either Kenny or Kyle; Kenny because they were sick of coming up with new ways to kill him, and Kyle because they felt that his character was too much like Stan's at the time. I think they definitely made the right call! At least they could bring Kenny back 'from the dead' when they did without questions being asked (something they couldn't have done so easily with Kyle). And they gave Kyle a chance to come into his own over the following seasons, leading to all his iconic clashes with Cartman.
