empty scrolls give you any (or at least most?) ability/items in the game when you write on them, so this just means he didn't use them bc they're sorta cheesy and it's a challenge run

Basically, empty scroll allows you to get almost any item in the game, so long as you know the name of the item and how it's spelt
This means if you find an empty scroll, you could turn it into any essential item that you could need in the run, "No empty scrolls" just means that this item of all items cant be used in the run

The ending explains that humans will not be able to withstand a divinity (at least in human's living state). In my religion (Islam) we could not imagine (and Holy Quran never stated) what is the true form of our God. Maybe this is what will happen to us if we are trying to see our God prior to the designated time.
despite it's horror and grotesque nature, this game is full of real life philosophy and this is only one of them.
