If you don't want to slow down the trains on bypass, why not have the bypass be the primary line, then come off the primary line to join a station, that way, the only time you're slown down is when trains are stopping or held up by stopping trains. The longer your join/leave lines the faster they'll be when entering and exiting (terrain not withstanding), improving overall line speed.
If/when you do another TF2 series I would honestly say that your stations would better being moved off the main line unless the line use is just for that one line/station. That should make sure your lines stay clear for other traffic and solve any issues with needing to add bypasses and waypoints later on.

By upgrading your roads to incorporate bus lanes, your trucks and buses will be able to use them, thus avoiding getting stuck in traffic. I recommend that you take advantage of this solution.
The reasons theres so much wood sitting at the station, 37:17 (salem) is because you lowered the steel input for the machines plant So theres a bunch of wood at the plant and no metal, thus input for wood will be slowing
watched the previous episode earlier, but really happy seeing how the new passenger trains are working out! looks really nice seeing those towns/cities having people moving around them too!

14:13 modify the station so that you can have two through tracks so that your frieght trans won't get stuck behind passenger trains
You might want to start using Highways/Freeway's to move traffic between towns. Right now your just using city streets between town's.

Why don't you convert all of the small stations to through-stations? That way a train won't be stuck behind another one that stops at every station.
For making a by pass, that looks a little better try going passenger station, 4xtrack and PS again 👍
