I don't think the video and the song, on the face of it, are a simple fit. In the song he's talking about the church dictating what he should be doing to not be a sinner, while he feels being with his girlfriend is when he feels the most spiritual. In the video it's a group of thugs who find out that someone is gay and feel that it's not something they can allow. If that's right then the connection between the video and the song is the damage and the wrongness of a dominant / powerful group dictating what is right or wrong and exacting punishment accordingly. I think the different examples in the video and song just make the message more powerful.
