the director, storyboard artists and writers are the ones in charge of these gags. Animators are slaves to the storyboards and director's notes, fun is not a thing it does not exist, only pain and suffering and hunger and being broke.
There's a scene in Tsukimonogatari where Araragi is dancing in his room while Tsukihi is reading. If you look closely he's actually dancing to Platinum Disco. The series has become so meta that it referenced itself.

The "Thieving Magpie" pastiche is also a reference to the film adaptation of A Clockwork Orange, where the original song is in the soundtrack. In the scene where Kairaku plays, Araragi's eye for a moment turns into the iconic image of the Alex's eye from the cover of the original Clockwork novel.
I enjoyed the series even without getting most of the references, but knowing them just adds to my appreciation for this series. Also, I think you misssed a Madoka reference in Tsukimonogatari. It's a still frame of araragi imagining himself surrounded by middleschool girls in a "junior high disbanding part". Their faces and hair are all blacked out, you can recognize Kyoko, Sayaka, Homura and Madoka as the girls furthest from Araragi (thankfully).
