why don't you use ultrasonic cleaning for your tumbled parts? you could print holders to make it more streamline. Plus no repetitive movements with a vibrating tool.

It will probably scratch the parts or add a different looking rub pattern on the parts. It might work better if you had custom racks similar to what you would use for anodizing aluminum which securely hold onto the parts somewhere that doesn't get seen.

I am surprised you haven't found a shortened version of those plastic racks yet. I am sure there has to be something similar out there that could also double as a lid to the rack. What about using foam or pastic with holes in it to slide over the rack for spacers between the parts. should be able to increase the storage on a single rack and reduce the size of the box.

Ultrasonic cleaner wouldn't work instead of toothbrush?

Ultrasonic can be great and all as other have mentioned, but definitely consider vapor degreasing
