At last i have been waiting for the final scene for 2 months now
What I'm getting is this: Phrenapates chose to destroy all alternate worlds because they thought that all of them would make the students suffer as in their own world. At the last minute, Phrenapates was finally convinced that the current world is one where the students can live the lives they deserve.

I think what really happened is that Phrenapates became the Guide of Chroma so they could find an alternate Kivotos for Shiroko and Plana to find a new home in, but they also knew that they would have to try and destroy each Kivotos they came across so that way the Chroma and Nameless Priests wouldn’t catch on and reject them as a vessel. In the end, all Phrenapates could do was hope that at least one of these alternate Kivotos’ could put an end to the Ark of Atrahasis. If one did, they were sure that the Sensei of that Kivotos would take Shiroko and Plana in, because all Senseis in all timelines will go to any length to protect their students no matter what
Late reply, but Phrenapates didn't want to destroy any worlds. He simply took on the responsibility so that Shiroko wouldn't have to. He also knew that our Sensei will be able to kill him, thereby killing the guide of Chroma/vessel of the nameless priests and freeing Shiroko. He had faith that he from another timeline would make the same choice.
