I think you should let yourself change some presets as necessary. Slap some missile launcher on shoulder, or a "switch weapon" like Tsubasa has, some machine gun for example. Change FCS, change boosters and the generator, to have at least a half-decent machine.
But then they wouldn't be presets! The only presets you can argue for changing are the LOADER 4 and TENDERFOOT as they don't have an edit lock on the Assembly. Besides, I don't really mind playing the terrible presets, as they make me look forward to the better ones. With the YUE YU out of the way, there's only one or two really bad presets left, and I'll play them when I get to them!
Good news! In Patch 1.03.1 both the Iridium grenade launchers and the YABA generator got buffs!

Probably because they would carry the mission by themselves otherwise: the one you fight in 'Destroy the Drive Block' is absolutely lethal.
