As we see earlier in the campaign with the heretic missions Elites that questioned the prophets became more and more prevalent so it was more of a building up of multiple factors that eventually erupted into the great schism. Additionally Elites began to question why humans were not invited to join after showing audacity and resolve during the war as the Elites own first contact with the Prophets was similar in that they fought each other.

The prophets truly believed they would be transcended if the rings were fired their response learning this was start the war calling humanity heretics. The San Shyuum started the covenant on the basis that they were chosen because the Forerunner key ship landed accidentally on their home world instead of Earth. So if the truth about humanity were to get out it would dissolve their power within the covenant.
