To this day, I literally cannot hear this song without thinking about this, and picturing the look on Becketts face as it starts playing, because she so just wanted to believe, and was convincing herself that Tyson was actually dead, and how all it took was this song, and the "We'll me again, don't know where, don't know when" lyric to make that hope come crashing down in an instant. I know there are people out there that hate on Castle, saying it's cheesy at times, but personally I love this show. It's got some of everything, and is honestly really fucking funny most of the time lol. And then also has shit like this. Castles a great show. Don't care what anyone says.

It simply means that Tyson is still alive, and that he used the song to taunt Castle and Beckett. It was a "Yes, I'm still alive, I made you all look like fools, and we'll meet again. Beckett look is because it just proved castle was right that he’s still alive after she really wanted to believe he was dead.
watching this scene for the first time, I had a theory that castle and beckett might have had a child during their relationship but lost it during miscarriage. And when they received the news that they lost the baby this song was playing. And 3xk was there when they received the news but they did not know or see him at the time but he heard the song and sent it to them knowing they would get the message.
