The issue has been resolved: Right side vacuum tube was not connected after I put throttle bodies back when changing the head. After that got sorted, bike runs smoother, doesn't start rough and no more knocking.

Very hard to tell exactly, might be possible to find on ebay or sites that sell used parts. Thats where I get most of the parts for my TDM and XTZ.

If you mean the sound like it's not getting air and knock? Thats due to the vacuum tube not being connected on the throttle bodies. Also, if the throttle bodies are loose on the cylinder head, same would happen.
If your engine is ticking, then it's time to check cam chain tensioner, cam chain and valve clearances. That kind of ticking can be clearly heard mostly on the right side of the engine, thats where the tensioner is and cam chain as well.
The TDM 900 had a issue with the original cam chain tensioner, some people had trouble with it after 5000km already, some are still using the original at 100,000 km, I replaced mine with the newer version from Yamaha when I got the bike and changed the cam chain.
Hope this helps you a bit to solve your issue.
