Thank you for tackling this very important and confusing topic for most beginners. However, I think before a beginner can develop intuitive understanding of the roots swar "Sa" by listening to the tanpura they would benefit by following suggestions. First thing they can do is, reduce the tempo or speed of the tanpura app. This would allow them to distinctly hear P, Teevra S, Teevra S, and Madhyam S. Now they can try to match the pitch of their voice with Madhyam S. As they practice it more they will develop an intuitive understanding of the Sa on Tanpura to match with their pitch.
