The software will still try to minimize the deviation of the selected area - in this case, the entire body. If you select the entire mesh data for local best fit alignment - it essentially becomes what a prealignment is with the best fit box checked. The big difference comes from the ability to define the maximum distance away in a local best fit, that the prealignment doesn't provide.
Does an alignment which is performed in one of the ways as shown in this video affect the result of a GD&T measurement when the callout is with reference to datums? Or are the alignments shown here used only for analyzing deviations and generating color maps, and GD&T measurements are independent of it?

By default, GD&T calculations are not affected by the alignment of the part so long as the alignment between the mesh and the CAD is not so bad that features cannot be automatically extracted by measuring principles.
