Very interesting. Since this problem exists tho why doesn't just the guitar keep the neck bare like violins and cellos do for example?

You can use these but the fretboard probably becomes too crowded then.
I find it weird when it's stated as "guitars are out of tune" instead of " equal temperament is out of tune" but yeah otherwise sounds great man!
or ... you can tune the strings relative to one string which you know will be the base for your song instead of to a piano...
you assumed a lot there in the beginning. good guitar players do relative tuning not equal temperament.

No. That is when the real pros like Bonnie Prince Billy change the pressure on the string and set things up flat, don't play open strings, bend every note to perfection. Your finger pressure is supposed to account for the difference.
Or take off all frets - better solution also.
You don't really solve the issue - you move the issue around.
I don’t agree. 1) as you can still play the semitones, chromatic jazz scales can be played as well as just intervals. 2) try bending to achieve the pure major 3rd and it is not possible to bend 86 cents and have a triad at the same time 3) it seems you never play fretless.
