Let's say the lair boss who is across the map yet has been made aware of intruders and now is making his way towards the 'invaders'. I don't want my players to know that something is coming for them.

Place the unseen opponent on the GM layer. Then it won't be visible in the initiative tracker for the players.

You as the GM can place player-tokens on different maps. Simply pull them there. For more sofistication, you might want to consider the teleport-API.
why not just make a roll initiative button instead of the turn button
