The map shows your percentage completion so you'll know if you've missed anything from that. It sounds like you're still in the early stages of the game. Many areas, including the flooded aqueduct areas can't be accessed until later so just keep playing.

I'm pretty sure it's a story event, once you can enter Dracula's castle all the water should be drained.
