first occupation bonus is super important so as many buildings as your alliance can! best building in the beginning though would be boiler and transit for reductions to teleports and occupation times to maximize scores

Do you get troop bonuses from occupying facilities outside of the foundery battle? Like from the defense facilities etc.?

Those facilities are applied to the alliance and should reflect in your stats as well yes. They’re almost like an added bonus into alliance research
