Yes. It's nearly a microwave. It shakes your molecules. All of them btw. Every single atom in your body has protons its just how it is. The main thing though is that it's pushing lots of energy into you simply from the vibrations and excitement of the atoms. So you do get pretty hot. Like it's mostly skin level heat but the nurses will have a fan blowing on you while the procedure happens. Another thing, they of course can't have regular headphones around you and they need to keep you occupied so they have a TV in another room you can look at, along with fancy air powered headphones. The sound doesn't come from the headphones themselves it comes from a machine that will feed the sound waves with tubing. They sound bad though but it's better than having to watch subtitles for hours on end.
