Just like shooting a pistol muscle memory can help you drill perfect holes every time.. you just have to practice.. But if you do not drill free hand a lot then this is the best way to get perfect holes every time..
You will need a drill bit longer than the sides you are holding against and the thickness of the wood you are drilling through. Most drills these days have a bubble lever on the back of the handle easer to use that.

well the spirit level on the back of your drill aint gonna help you if the surface you want your perpendicular hole in isnt level...
