It's code bro, The character at the beginning of the game and the one burning in the village are shown as the same person, but in the codes they are different. Nothing is the same in the software world.

He finally let a cutscene trigger. The bell toll scene. This likely fixed him not being able to use his guns. However it seems skipping over one of the previous scenes also skips over the moment the code removes the cop from the van.
