For the submission of reads done on something other than Sanger such as Illumina i'm a bit confused as to why they require assembly. Do you normally assemble 16s rRNA sequences? Or does assembly mean something different in this case?
Individual reads should be submitted to the Sequence Read Archive, which is a separate database at NCBI. The assembled versions are accepted into GenBank.
