Battletoads looks to be the most glitchy out of all the games you've shown off. The others seemed to be from the color palettes or slightly different sound effects. I noticed Battletoads has some jumpy video in some parts, and the brown on the ground is not supposed to be brown.
The reason why the NES games look soft is because you are running the game in 480p instead of 240p. Remember that AC was originally an N64 game, so 240p is it's native resolution. As a result, the main game and the NES titles look too soft, while the NES games are also poorly integer scaled. Thankfully you can force the game into 240p via Swiss and run it in it's proper resolution.
If you play NES Games on the Dolphin Emulator. It will have a weird squished distorted graphics for the Background tiles and for the Foreground Tiles are normal

It's a shame that there is no way to download the NES ROMs you're playing in Animal Crossing into your GBA, that would've been amazing to see.
