In the golden era of the Simpsons, even though Homer viewed Ned as his least favorite neighbor in many ways, he also respected him as a human at times. There was a limit to how mean he could be before realizing that at some point, Ned is still a real person. The writing was a lot more subtle and creative back then.

Sure my father doesn't always want or know what's best for me but that's fine with me because I know what's best for me and he lets me do them without any scolding or punishment whatsoever. My mother on the otherhand thinks she knows what's best for me but the truth is I'm getting everything she wants and is forcing me to have them and do them. And if I ever do something for myself and she doesn't approve of it she'll punish me for it! I hate her for it!

Ned is the type to bottle up his anger until it explodes. In the case with the church, Homer acted so clingy throughout the episode, Ned was past ready to snap at that point.
Honestly homer snoring in church is what I feel like everyone would do if they truly wanted to because sometimes the church is soo slow in their speeches that your eyes wander off then get sleepy because of how bored you are or at least how your mind is feeling instead you try to stay awake or your parents will shake you awake instead of sleeping.
Why do I remember this differently? I remember Homer bringing up the parents while trying to come up with something for Ned to hate, thinking if Ned loves everything he couldn’t possibly hate them - And then Ned getting angry as all fuck and giving exposition to Homer that was quickly interrupted because there was already exposition earlier.
Think it was because he was able to slowly and logically explain the hatred. You can explain what you find an annoyance. Real hatred tends to be deeper and more personal.
