In the past 5-10 years the "molecular biology world" changed their path of research due to the RNA importance and variability in the field of experiments. So don't be so confused. Keep in mind that most of the viruses and RNA!
Usually the clear aqueous phase is on top after centrifuging, but under certain conditions the aqueous phase can end up denser than the organic. That's why they include a red color for the organic phase in trizol, can always find the aqueous layer.

You can seperate the RNA based on basepair length by adding different concentrations of alcohol. When first you add just a "little" alcohol only the smallRNA will flowthrough and rRNA will stay in the collumn. Then when using a higher alcohol percentage, the rest of the RNA can be extracted.
Trizol allows for separation of DNA and RNA. For acidic phenol solutions (like trizol) RNA ends up in the top aqueous phase (almost always top phase), and DNA separates to the lower organic phase (partially the interphase).
