I think it's okay to stray away from the original Kyrie Eleison since it's a pretty simple prayer / song, and the version shown in Blue Archive is a pretty cut and dry version. Other versions can go for as long as 5-6 minutes (usually this is done to handle a longer procession) and the choir and the composer for the music can get pretty liberal with how the melody itself goes; doing "improvisation" on your part -- I think -- would only help, NOT hurt, the "spirit" of a song like Kyrie Eleison (no pun intended). I will admit that some of my favorite covers on Blue Archive come from fan-composers that aren't afraid to detract from how "correct" their arrangements might be to the original songs. I also hope this liberates you from any idea that there is only one "correct" / "adherent" way to interpret a song; trying to play parts of percussion, accompaniments, and the main melody all at once on one instrument is no easy task and might require some improv on your part.
