The Second Coming always had powers he just never used it or found it, he was nicknamed "The Chosen One's return". And he didn't delete because he had hidden power. When his friends died, his rage unleashed his powers I think called "Light Manipulation".

Actually It isn't light manipulation
His powers comes from the fact that he was created with specific programming that allows him to To influence computer software, and we can't forget that they literally live inside a computer, that is, his programming basically reacts with the surrounding reality to give him powers, it would be like a human being being born with a non-human DNA
In fact, the programming difference is literally visible, apparently all stick figures with a hole in the head have this programming that gives them powers
In fact, I believe the powers they receive have to do with some computer resources:
You see, The Dark Lord has this power to create dark structures the can erase any program, file or virtual creature from reality, so I believe he is the representation of a VIRUS
The Chosen One has fire powers, so I believe he represents a FIREWALL
The Second Coming is imune to The Dark Lord's erasing powers and is the only one with the ability to destroy him, and as TDL represents a virus it is logical to conclude that TSC, for representing his opposite, is the ANTI-VIRUS

To answer your question, Second's powerup was presumably because he's connected to Chosen, but was never fully explained or brought up again (he canonically doesn't remember it, everyone else was dead when it happened & we never saw chosen or dark in AvM). Dark is "considered dead" but no one (including Alan irl lmao) knows whether thats true or not. Some people theorize that AvA and AvM exist in the same timeline, and this mini series happens during the Minecraft episodes somewhere before s3- and therefore *theoretically* if King becomes too OP in the next few episodes we might see Second's powers return in AvM, but it's still unlikely given the number of life-or-death scenarios theyve survived so far.

He unleashed part of his god powers when his friends got ended in part 4, Alan also established that he's immune to deletion.
The Dark Lord straight up murdered them, so he unleashed his full god powers.

The second coming mainly got the power from the fact that his head is hollow. If you see, Red, Yellow, Green, Blue, don't have a hollow head, therefore cannot summon there anime-like powers. Also, there's another series called AvM animation vs Minecraft where none of the characters like Purple, King Orange or any of the civilians in Ep. 30 have powers because their heads aren't hollow. The second coming also doesn't have powers there so maybe there isn't any superpowers in the world of AvM

Here are some facts for understanding
Not to mention the second coming came from the new animation maker since back then from the chosen ones creation so he is basically built stronger.
He’s named the second coming in task manager whilst having the ability to avoid him being ended in task manager.
He was afraid being deleted while being trapped within the newer graphics program which Alan uses, hence he’s afraid of being deleted meaning there’s a way to end him.
All concluding The only way to delete TSC(the second coming) is via the program Alan Becker made TCO(the chosen one) in.
Since the rest of the stick figures are online and not made in Adobe,the program Alan uses, they fell to TDL(the dark lord)
TCO also didn’t die to the virus because of immunity meaning the second coming has these powers. Though he didn’t know he had them during the virus almost ended him. They both had these powers since they were both made with the same program
The second coming is very caring about his friends as he is very powerful if they are harmed or taken away. The beginning of animation vs animator 5
He has vision of where they are and knows if trouble arises between them. This is shown in AVM featuring sky block.
Also on Wikipedia One of the quotes are You ended my friends now I will end you. It very much came into play within this episode.
TCO was trapped in the virus box but then was later still there quarantined meaning he was undeletable unless of course using the graphic animation maker and not even anti virus can take him down.
All the stick figures are made with the same program and their names represent their power level.
So most of them have the same powers.
TSC powers were absolutely strong because his friends were deleted as he very much cares for them. For them being deleted by a very strong person he has to be stronger that’s why Alan Becker had issues with him. He stays within the power level of the enemy but is always above them.

The reason why he’s not getting deleted is cause he’s been hiding something forever. He actually had the power that can defeat him. The reason why not repeated it is using the power.

I don't think Alan Becker explained it but my theory is everytime Alan Becker makes a stick figure or names a stick figure a god like name it comes to life and has incredible power because blue,yellow,red,green are made from a game not Alan Becker then it does not have any power. since the second coming wasn't that evil as the chosen one or the dark lord or he didn't know his power also I think the second coming surpassed the chosen one and the dark lord
I know how he gained that power, the reason is he can’t bear the thought of losing his friends, thus, he gained the power of a force thousands of times more than evil, optimism. He believe things can change.

I think that will to do something and instinct allowed The Second Coming to use his powers, but he doesn't know that he has them. He fainted and forgot after reviving his friends. If he knew that he had them and how to use them, he could probably use them whenever.

How he had his powers is because he had a special power, life, thats how he draw and his drawings came to life, he cannot die to the blade because he was nickname “The Chosen One’s return” and he is called “The Second Coming” he had his powers his whole life, he just doesn’t know it, when he awakens, he’s like sleeping while his body moves like Superman, he only awakens when his body is absolutely obliterated

The second coming got the powers from the situation he was in. When he was at the brink of death, it triggered his powers. It let him use them once he was about to be deleted from the computer
Maybe he sacrificed his life span so he could save everyone and when he collapsed he died but Alan braught the second coming back to life and he wasn't contious while he was in that state that was not his brain or his soul is kinda like the mastered altanamous ultra instinct but with his soul as extra power

first of all, TSC ( the second coming ) was about to be deleted by alan in one of his videos, and in his task manager ( where he was trying to delete him ) it showed that TSC is THE CHOSEN ONE'S return, second, in the first episode, if you add subtitles, when THE CHOSEN ONE comes from the portal, TSC said " brother ! " as he knows him, and somehow the others as well know him.
alan was shocked and TSC was saying I missed you, everything is starting to come together .
and when his brother has powers, he must also have !!
but how and why did he not tell anyone?
3 things I have as a theory
1. he might have hid it from everyone so no one will target him, like alan becker, he might start thinking that TSC will destroy his PC .
2. he might have never knew that he had powers, I mean that right when THE DARK LORD send his virses TSC was able to heal himself and use his powers to kill THE DARK LORD, and right when he saves everyone he gets unconscious and forgotten all of that part.
3. THE CHOSEN ONE could have given him the powers and acted like he did not do anything
