I think that's the point that the writers are trying to make. That Naruto, even as great as he is, also has flaws, flaws that can be connected to his troubled past, flaws that eventually breaks the trust of his kids towards him. But that flaw is not permanent and can be fixed, as shown with Naruto's actions after he realizes more about his kids feelings.

If she was the MC of the series the show would be nothing but a slice of life. She’s boring and bland. At least with Boruto you’ve got the whole Otsutsuki plot, him learning how to accept his Dad, his progress as a Ninja, chunin exams, clashing between him and Kawaki. He’s far more interesting as a character than his younger sister. Don’t get me wrong I like Himawari, but as a protagonist she really wouldn’t do a good job.
