If the Court of Owls existed in the Nolanverse, I don't think Joker and Bane would have been able to keep Gotham under siege. They're at the top of the chain in the city, they probably would have done something to deal with them. The one way I could see the Court working in the Nolanverse is if it was founded AFTER the events of the Dark Knight Rises. Some of the wealthiest and most influential people of Gotham have become tired of the city being the playground of costumed freaks and decided to do something about it.
