The Freedom Tower had no damage in the trailer to avoid references to 9/11. And in the first two missions set in New York, Black Tuesday and Hunter Killer, and a multiplayer map the Freedom tower was modified to have a square shape and 2 antennas to try and disconnect similarities to the real thing

Driver Parrellel Lines is a great example for the first half of the game takes place in the 70's and the Twin Towers are there and after your character gets released from jail, the game then takes place in 2006 and the twin towers aren't there anymore. And once you beat the game, you can either play the game in the 70's or in modern day 2006

I think you got mixed with Spiderman 1 which came out in 2000
Spiderman 2 was set to come out September 2001 but got pushed a too October 2001 because of 9/11 but people managed to get a handful of early copies in July - August with the original ending. But cool video man :-)
