Make sure your total matches mine (press START after every collectible), as there is no way to track most collectibles. I won't be showing story-related or duplicate collectibles. If you miss something, write it down and don't worry, as everything is obtainable after the story. If you die before a checkpoint, you must get it again. If you don't miss anything, then there is no need to read further in the description. Bottles (listed in GREEN letters) are NOT required for trophies.
■Read if you missed something
So you finished the story and missed something. Don't worry too much about having missed anything, as you can always use chapter select (though I recommend you do it after beating the story). The game tracks how many of each collectible type you're missing per chapter, but it doesn't get more specific than that, so you can't know which sub-chapter ('Chapter Point') you're missing something in or which exact collectible you're missing.
Thankfully, Memories have unique names, so you can know exactly which Memories you're missing, unlike with all other collectible types. To do this, open the 'Memories' option (ignore the "ALICE" category if you see it, as these 5 memories are story-related). Compare your list of Memories to my complete list of Memories below. If you're missing a Memory, use the timestamp to see exactly where you can find it. Some of these timestamps will send you earlier than their memories because you need the context to get them. The captions in the top right corner of the video include the name of chapter and sub-chapter (in a parenthesis). I also added timestamps for Radula Rooms at the bottom because they're rare. You wouldn't want to waste time looking at all the wrong places if you missed some when there are only 4 per chapter. Remember to reach a checkpoint to 'save' the collectibles before quitting.

I'd love to include all of this information in the description but I ran out of space.
In this comment are all the non-collectible (miscellaneous) trophies; their descriptions, and where exactly you can get them (chapter+sub-chapter). I haven't found a single guide with such a list so I made one for all you trophy/achievement hunters. *Make sure* you avoid using Chapter Select until you beat the story to avoid wasting hours of progress.
*Tips on finding missing bottles at SECTION 2 below!*

[Misc trophy/achievement guide]
NG+ means you'll have to use chapter select to get there after the story when you have the necessary equipment, so if you follow the above tip, you can ignore this.
▪(NG+) Beware of the Lagomorph - Kill 30 enemies with the Clockwork Bomb
▪Calm In the Face of Death - While on your last Rose, kill 5 Enemies without activating Hysteria
▪Grind 'em All! - Kill 5 Bolterflies in a row with the Pepper Grinder

[HOW TO LOCATE MISSING BOTTLES]
Although the game doesn't tell you which exact Bottles you're missing in a chapter, you *might* be able to significantly narrow down your search by going to the Main Menu's 'EXTRA CONTENT' and looking up 'CHARACTERS' and 'TROUBLING VISIONS', both of which organize their respective content by chapter. If you've unlocked all of the relevant chapter's character profiles, you're NOT missing Gold bottles. If you've unlocked its 'Troubling Visions', you're NOT missing Regular bottles. If you're missing stuff in both categories, then you can't narrow down your search for that chapter, sadly.
But in case you DID narrow it down, here are timestamps that differentiate between Gold bottles (which unlock Characters) and Regular bottles (which unlock Troubling Visions), so that you can focus on the ones you need. Sub-chapters listed on the top right corner:

*EXTRA MINOR TIP:* When replaying a sub-chapter, previously collected bottles will not glow as they originally did. And you can tell if a previously collected bottle you're looking at was Gold (yellow nametag, e.g. 5:59 or 11:45) or Regular (white nametag). Frankly, I don't see why the developers thought this would help.

■ *SECTION 3*
[USELESS BOTTLE INFO]
There are 83 Bottles (29 Gold, 54 Regular). They all have a name tag ("Alice") and they unlock extra content in the main menu. They are NOT required for trophies, nor do they have any practical impact on gameplay. The game tells you how many Bottles you have collected in a chapter, but it doesn't get more specific.
There are two types of Bottles:
-Gold bottles emanate an intense golden light, and their "Alice" name tags are yellow. When you've collected a chapter's final Gold bottle, all of its character profiles (listed in 'Characters') will unlock at once. Note that some character profiles unlock automatically as part of the story (even if you get zero bottles), so the Gold bottles unlock all of the other profiles.
-Regular bottles emanate a mix of blue and green light, and their "Alice" name tags are white. When you've collected a chapter's final Regular bottle, all of its concept art ('Troubling Visions') will unlock at once.
TRIVIA:
▪"Drifting Ruin" enemy types are listed in Chapter 3, and while they do indeed appear in Chapter 3, you first encounter one and unlock its character profile during Chapter 2.
▪Of all the enemy types whose unmissable introductions unlock a character profile, "Colossal Ruin" (Chapter 2) is the only one that appears AFTER its chapter's last Gold bottle. So if you quit right after getting your last Gold bottle there, you'll see that all character profiles in Chapter 2 will have been unlocked, EXCEPT for "Colossal Ruin". Doesn't work with other chapters.
▪As far as I know, "Samurai Wasp Archer" is the only enemy type with a proper introduction but no character profile. He appears in Ch.3 (Scroll of Happy Times). I could very easily be wrong on this.
▪Here are all 19 character profiles that will unlock automatically as part of the story, even if you get zero bottles. In the order they are listed in 'Characters'.

I didn't. Sometimes the timestamp intentionally shows a bit earlier to show where the main path diverges toward the collectible path. Otherwise people might miss it.

Hey, I bought the game recently as I was always interested in it since it came out when I was younger (though I must say that when I watched let’s plays of it a decade ago a lot of the heavy subjects flew over my head). I’m a completionist at heart so your guide has been helping me a lot when I do miss the occasional snout or bottle! You put a lot of effort into making this as detailed as you could and I appreciate it! It’s sad that we’ll never get the sequel to this game though, Asylum looked very promising.

About adding snout/bottle timestamps, that woud not be helpful. There is no way to know which bottle or snout you're missing so *EITHER* you added a timestamp of your own right after you missed it (to remind yourself later for chapter select), in which case you already know on your own what you're missing, *OR* you don't know what you missed in which case you're gonna have to play through the entire chapter anyway and the timestamps wouldn't make a difference. This is why I urged people to take notes and why I just added Chapter timestamps for such cases. Furthermore, the description ran out of space so UA-cam won't let me add anything more than a handful of characters.

Hey I could be wrong but I think I noticed an error? It’s saying there is a second nanny memory in chapter one, but I think it’s a Liddell memory. It’s saying I’m missing that one still after collecting it.

Why doesn't this include the snouts. Found a few so far and they are not in this video.
As I explained in the description, this video includes all the collectibles that are *NOT* story-related. The snouts you found were story-related and impossible to avoid, and I had therefore no reason to include them, since finding them was, much like beating the story, an inevitability. It would just be a waste of everyone's time for them to follow along my video for something they would have done anyway.
It's the same reason I didn't show those 5 teleporting doors Alice goes through which unlock the 5 memories in the 'Alice' category. Everyone will go through these doors and get the memories, no matter what.

It's not an error. I placed it earlier because dropping down there at the bottom is not required for the story so it could be missed. The timestamp shows where the story path diverges to an optional path.

34:06 you went straight from memory 12 to 14. Where's 13??
You know those doors Alice goes through? There are 5 of those in the game (1 in each of the first 5 chapters if I remember correctly) and they are all unavoidable parts of the story. They unlock the 5 memories listed in the 'Alice' category of Memories (this category can only be viewed from the main menu). Right after Memory #12 was one of those doors with Memory #13. As I explained in the description, I made sure to avoid showing you guys the collectibles that are story-related (such as some snouts in the first level), because I knew you'd get these anyway, and I know noone likes to pause the game to follow a video. Trust me, you'll get everything with the video. And one could also see a memory skipped in the first 2 chapters, but you didn't notice to ask.

You know those magical lonely doors Alice goes through that transport her to other areas? Those are the unmissable memories from the "Alice" category (one in every chapter except chapter 6). Since they're unmissable, I didn't show them. So you can see a "missing" memory in the other chapters too. The "Alice" category is only visible from the main menu.

When you're done with the story, just go to Chapter Select from the main menu.
Note that a chapter only becomes available there after you've completed it (not when you've started it), so if you use chapter select before completing the story, you'll end up having to redo an entire chapter.

You're right about the game being a bit unhelpful with collectibles but they're an even bigger issue in other games. In some games, you have an open world filled with hundreds of collectibles and no way of knowing what you're missing.
For example:
-100 Gamma and 100 Fury Canisters in The Incredible Hulk
-350 Blast Shards in Infamous 1
-50 Hint and 100 Landmark collectibles in Prototype 1
-73 "secret areas" in Thief (2014)
-79 "relics" in Shadow of the Colossus (PS4)
That's when you know developers hate you lol

Friend, I got all the collectibles from chapter 2, but it's as if the game didn't understand and it's appearing as if I didn't get it! Do you know what this problem is? I'm playing in Xbox series s!
You must reach a checkpoint (indicated by a flashing clock on a corner of the screen) before quitting, otherwise it won't get saved. You must also stay alive from the moment you get a collectible until you reach that checkpoint.

,Time Trumps Memory, but in that part where we look at the collectibles in the chapter, I'm missing 1 snout, 1 bottles and 1 memories, but I already got all these items, that's what I don't understand, it's not including the count of them in the table, now I thought, if i get all the other collectibles that are missing in the other chapters? As far as memories are concerned, you should focus on the Memories tab and compare it to mine in the description. You can see exactly which memories are in each chapter. Dont focus on what the chapter tally says.
As for the snout and bottle, what likely happened was, you got them both, but died before reaching another checkpoint, then you forgot to pick them up again.
You skipped memory number 15 in chapter 5 😑
I skipped it because it's story-related.
You know those standalone doors that trigger cutscenes and send Alice to different areas (like the one visible at 6:01 in the distance)? Each of these counts as a memory in the "Alice" category of memories (this category can only be viewed from the main menu). There is no reason to show story-related (i.e. impossible to avoid) memories. And since there is one such door in each of the first 5 chapters, that means that I "skip" one memory per chapter. This is just the one you noticed.
