I propose this story.
During the mission to get Sasuke back from Orochimaru, Naruto discovers the truth. Sasuke and everyone else are pretending. Sasuke isn't really running away from Konoha. They staged all this to keep Naruto away and so that Sasuke could kill him and unlock the mangekyou without having any problems. The blame for Naruto's death will be placed on Orochimaru and his subordinates. The only one who doesn't agree with this is Tsunade and therefore doesn't know what everyone is doing behind her back.
Danzō also thought of recapturing Kyubi when it reforms by having a root member sacrificed with shinigami and sealing it into a future root member.
What they didn't foresee is that a powerful demon is attracted to Naruto's anger. Reibi/Zero-tails connects to Naruto who is now jinchuriki of two.
So not only is Sasuke forced to escape to Konoha without having unlocked the mangekyou, but Naruto is alive and stronger than ever and pissed off at almost everyone. Naruto decides to leave and not return to Konoha. He wants revenge, but he is weak at the moment.
Kurama is intrigued by this development and decides to help Naruto by telling him about the Uzumaki and Uzushio. Konoha doesn't know that Naruto knows about Uzushio and so they won't look for him there.
Uzushio is destroyed, but not everything has been accessible to the enemies and a good part of that army is dead. The rest at the time wanted nothing more to do with Uzumaki and things related to them.
Naruto finds the royal library with lots of information, jutsu and everything he needs. Furthermore, Naruto also finds the treasury and therefore for years he does not need to work or be a mercenary. Naruto knows shadow clone, henge and everything else he learned before. Creating a clone that transforms to go get supplies isn't difficult.
Konoha is in a precarious situation. Sasuke failed and Tsunade didn't believe what he and the others tried to say. And with Gaara being more than happy to slaughter someone if they don't tell the truth they are in danger.
In the end they are forced to confess and it doesn't go well at all because they lost Naruto and Kyubi, but not only that. Without their jinchuriki they are weaker and Suna and other villages decide to move further and further away from commercial and political alliances. This is because in some of these there was also Naruto who impressed the rulers.
The daimyo who has lost political and commercial power is pissed because they didn't ask for his or Tsunade's permission and they only brought trouble. Kumo, Iwa and Oto are getting stronger and the fourth war is expected in a few years.
To try to rebalance the situation, Konoha tries to capture Fu, the seven-tailed jinchuriki, but Naruto, who has been spying on the villages for a while, saves her and takes her with him, leaving Konoha in an even worse situation because Takigakure are not happy and Konoha is not has jinchuriki.
Then Naruto and Fu intervene and save Gaara from akatsuki. Naruto wants to destroy Konoha, but he has nothing against Suna and Gaara. Konoha missed another opportunity to recreate the alliance with Suna. Naruto and Fu join Suna in secret.
Akatsuki doesn't stand still and attacks the other jinchuriki, but not only that. Konoha shouldn't be a target without Naruto, but they decide to use it to lure Naruto.
The clash between Itachi and Sasuke happens now, but Itachi and Sasuke are not alone. Akatsuki are stronger and the village is destroyed and there is no Naruto to convince Nagato to bring the people back to life.
Naruto and Fu appear and witness the destruction of Konoha with happiness as the population is massacred. Taking advantage of the fact that Akatsuki has lost more energy than expected and that they underestimate Naruto because he hasn't yet shown Kcm plus Reibi's chakra, they manage to defeat everyone except Zetsu and Obito.
Naruto, however, takes Nagato's rinnegan for himself. Zetsu and Obito had thought about returning later when they regained their strength not thinking that Naruto would do this. Naruto ruined their plans.
Naruto over time made friends with Reibi and Kyubi. This means that even if he uses a dark version of Kcm and Reibi's chakra he has no problems.
Obito announces the fourth war at the Kage Summit.
During the war there are evident changes. Sasuke is dead, Naruto has the rinnegan and although darker Naruto's hatred was only towards Konoha. Furthermore, Naruto has already found happiness and reason to fight. Fu and Temari together with his friend Gaara.
Hagoromo then has no choice but to further strengthen Naruto who is the last hope against Kaguya. After a great battle Naruto manages to win thanks to everyone's support. After years no one remembers Konoha. The village that made the greatest shinobi and hero suffer and Naruto lives happily with his family.
What if Naruto was neglected and ignored and had enough of the village and his parents and decided to leave and later on found a cave where he a old man who told asked him 3 questions 1: why do want this power
2: prove to me that u are worthy of my trust.
3: if u pass my trials and gain my powers will u save the world or let it burn ? and later on told Naruto that he is DR Manhattan the strongest person in the mertiverse.
