What if, and hear me out, both Abby and Ellie are immune?
What if Abby finds out, educates herself on medicine and realises that her father's surgery on Ellie would have been useless since there's no such thing as a vaccine against a *friggin' fungus infection*?
What if Ellie seeks her out and they exchange their back stories, come in terms with what both Joel and Abby's father did, and team up to find a healing serum, from their both blood, now the way it's supposed to be?
(Maybe the sort of like we extract insulin from horses, I'm not a doctor, but worth exploring.)
Would make a nice wrap up of their both journeys, and also a good story of redemption for them both.

Next game should be mostly about the cure. the story I thought goes like 10 more years have passed and the infected have become more powerful clearing out the small groups of people. only big ones like Tommy's survive. with the increasing danger due to infected Ellie thinks of finding a cure and she finds that Joel didn't kill those 2 nurses when he kills the doctor, so Ellie sets out to find them. there will be more of infected encounters and then she finds them, and they say that they cannot do anything. so, she sets back to Tommy's. meanwhile Ellie encounters Abby and thinks she came to kill her but after some drama fighting and all she gets to know that Abby is trying to take his father's research forward and was searching for someone immune, Abby knows that Ellie is immune, so she is trying to get to her. Then after that, Ellie, those 2 nurses find a cure, save the world.
one more thing i have thought. they should let us play as infected when clearing out small groups of people

Suddenly, the ant rises into the air, gets covered by angelic red lighting as they sprout a half-man, half-human body, replicating the transformation sequence performed by the Dazzlings in My Little Pony. Now, Abby enters the scene and brings along with her the golf club, an infamous device. They proceed to slaughter Ellie. But what's this? The now transformed ant conquers the world and builds a dictatorship. Remember the baby from the second game? He will receive his revenge and end the ant's tyranny. The end.
