I think Shinji went to NERV hoping to reconnect with his father. You can see how he envied Rei's relationship with Gendo and even asks Rei and Misato "whats my father like." Shinji was estastic when his dad praised him with the words "Good work Shinji" after successfully destroying that meteor angel.
The vast and aging baby boomer generation is a heavy burden on society, especially in Japan and especially on Shinji's generation.
There's a plethora of themes in this series.

Q reminds me that Shinji and Kaworu weave story together from beginning to end just like playing the piano together.
Thus, After Kaworu's death, it feels like they played the piano together but at the end of the song Shinji plays it alone against his will with broken empty heart, with Kaworu's seat empty, no more harmony..
Although Shinji lost Kaworu again, I believe that someday when Shinji still unwillingly play the piano alone, Kaworu naturally sits just beside Shinji and join the playing with perfect harmony, like he said, "Shinji, Don't be so sad, we'll meet again."

Humanity would perish in the process, but that wasn't his objective. He even states it when finally reached Terminal Dogma, something in the lines of "The ones born from Adam must return to Adam, even if that means destroying humanity?". He was questioning himself, because he didn't want that. Then, he realized it was Lilith, not Adam and everything got clear, so he decided to let humanity live.

This song was a beautiful touch after the end of 3.33
Seeing how strong was Shinji's bond with Kaworu, trusting in him until the end. After his dead, Shinji didn't had any more motives to continue living, he was broken and again, alone. Rei is just a puppet, Asuka don't care at all, always thinking only about herself, Misato left him to rot and his father just don't care.
Kaworu was the only one who showed him love and kindness in a time Shinji most needed. This song reflects everything about it. I just hope that.. somehow, Shinji can have a happy ending. (still hoping the end will be different then the NGE)

He did, at the end, Shinji just stops functioning, he can't handle the emotional trauma from Kaworu's death and everything that has happened. He is only alive physically, mentally and emotionally he died with Kaworu, at the end of the movie you see how unresponsive he is as he is dragged off by Asura. I doubt he will ever recover from that. He may evenually start responding to things again, but he will never be the same, he will never feel anything for others again most likely.

I think this song represents pain, confusion, and loss. That Shinji faced in 3.33. First he lost Rei, to him Rei was his North Star, without her he is lost. Second he lost his home, he lost his planet, during third impact he unintentionally rewrote the rules and appearance of his old world. Then he loses Kaworu, his shepard in his darkest hour.

Even tough people hate on Shinji as a chracter,I love him.His complexity tragedy are somethign really heart-throbbing.Sure,there my be characters who are more tragic,but no anime has dealt with it in quite a way and gone so deep as Evangelion
