If they're in separate containers the roots won't "intertwine with neighbouring plants" as you say, and there's no need to transplant and risk damaging the root system. We use separate containers - if you know your seeds are good, the germination factor will be high and there will be no issue with empty containers. You don't have to use black containers. I use black containers, white containers, even clear containers. In fact I save water bottles to use as containers. The plants grow fine and I like seeing the root systems forming. And I can tell if there's too much water in the pot as well with the clear ones.

Chose the best mature chili....Possibility of not germinating low. Conditions for seed germination - warmth, light, right moisture and soil.

Always harvest seeds from mature fruits/ vegetables. Seeds from a green sweet pepper may not germinate. Also, unless you know the variety, and whether it's a hybrid or heirloom, your seeds may germinate but the fruits may not be the same as the one you got the seeds from.
