To Be All Things (the final boss's first form) is also great and underrated. To say nothing of the music from IV - the 4 final boss themes are all great, and the fiend theme is severely underrated. (It's reused in IVA in Twisted Tokyo.)

Now that I think about it, a bunch of my favorite turn-based RPGs have incredible boss themes - often better than their battle themes. The whole Paper Mario series has some awesome boss themes.
