The Thawne stuff has always been a bit contradictory. In the first half of season two, they almost killed Harry a few times. Then on the Christmas episode, Barry goes on this whole rant about forgiveness and the struggle to let go of the hatred he feels towards him. Then goes back in time to even get help from him.
Personally, I feel a lot of the current hatred towards Thawne is because of Flashpoint. Barry had to make the decision to release Thawne and allow him to kill his mother, all while also undoing Eddy's sacrifice. Adding that to the guilt of Flashpoint's ramifications, and what Reverse Flash did on Legends, I think he developed an internalized hatred that he projects onto what he already despised in Thawne.
Now, it is worse. In Barry's eyes, Thawne took his daughter away from him when the timeline changed because of his manipulation of Nora. Along with the death of Martin Stein, because of Thawne's involvement with Earth-X.
So, it does seem like a natural reaction for Barry to be sensitive over Bart just throwing Thawne's name to emphasize Godspeed. That's ignoring the more recent stuff like Thawne killing his Flashpoint self after he was redeemed.
But it shows that even though Barry hates Thawne, he also understands that Thawne is not someone you mess with and comparing a villain to him is not at all a good idea
I do like how they tell the audience how the Thawne thing is relevant, and kinda tease his involvement in the final fight.

I think it's more on the complexity of Barry's rivalry with Thawn and how much more dangerous Thawne is vs everyone else Barry has faced.

Me during all of this stuff: So if Barry’s arch nemesis is Thawne since it’s always been since when he killed his mom actually trying to kill Barry in the process. Bart his Thawne is Godspeed who killed Jay Garek right in front of him and he’s wanted revenge for what he did to his uncle. So does Nora have someone close to her that was killed? Does she have an arch nemesis too? Because with the West-Allen Family it’s like a pattern. Barry lost his mom trying to do everything to get revenge on Thawne. Bart wanting revenge on Godspeed for killing uncle Jay. Now Nora does she have something like that too? Does she have an arch nemesis?
Dawn Allen is Barry and iris’s daughter so maybe Nora had a connection to her and she might have gotten killed by a speedster but we just don’t know who
I don't think Nora is the type to have an arch-nemesis. Godspeed killed her friend in front of her, and yet she was still directing more hate toward Cicada, but not in a rival manner.
