That's because the Famicom Disc System (FDS) has an additional sound chip that gave them one extra channel to use :) The Nintendo FDS chip has a customizable waveform making it able to produce wide range of different sounds.

I wish that when Nintendo released the NES mini, they had given the option to play the Japanese Famicom Disk System version of the game with its audio enhancements.
Somehow, the sustain of the lead square wave in the cartridge version of the theme kinda completes it in my book, it just feels kinda naked when the lead goes silent like in the FDS version. But combined into one like this? It just sounds amazing!
It's hard to remember this now, but at the time, the idea of video games even having background music was incredibly novel, and Koji Kondo and Hirokazu Tanaka were pioneers in video game music. Koji did Mario and Zelda, Hirokazu did Kid Icarus and Metroid. There was also Koichi Sugiyama who worked for Enix and did the music for Dragon Quest (1986) and Nobuo Uematsu who did King's Knight (1986), Rad Racer (1987), and Final Fantasy (1987). It was revolutionary to have classically trained composers writing music for video games. Also keep in mind that before the NES, what most Americanadians knew was the Atari 2600, so hearing such complex music coming out of a video game was a big leap in progress.
The NES version has a way cooler intro, even though the FDS intro sounds more celtic. Aside from that the FDS version is overall superior. More instruments instead of using the same beep-boop sound every time, plus it doesn't cut off the main melody with the backing notes like the NES one does.

The FM synth is in the ram adapter of the FDS so it’s not too hard to get it working on NES
i cut 2:41 to the end with ytd and converted it to mp3 and windows media player reconises it is zelda and put up art and the composers
