Showing the Doctor, TARDIS and Rose in an alien invasion is so close to the line that saying TARDIS would step on it. But with less context, any show can say TARDIS. I don't know when Agents of SHIELD used the word, but since it has only used Marvel characters and non-Marvel properties are only referenced as fiction in the MCU, SHIELD could mention it in a joke. Maybe even have a toy TARDIS.
Tom Baker seems to usually be the go-to guy for old school Doctor Who references. I know he played the Doctor the longest so that's understandable. I wish Capaldi would have held on as long as Baker did though. I really got into his character.
You know, about the whole "robot ends all life on Earth" joke, Steve Allen once said that comedy is tragedy plus time. So what joke could be greater than an apocalyptic tragedy, followed by billions of years of time?
There's also an entire parody of the show on Milo Murphy's law, in the show there's a tv show called "dr zone" and it's written by the same people as phineas and ferb

While Dr Whooves may not "be" Dr Who, he's a massive nod to the Dr. being called Doc in the show, having his toys saying he's a master of all things Timey Wimey. Hearing lines from him like Allons-y. Then in an episode with creatures from "another reality" who have traveled through a rip in the fabric... "Dr Whooves" Wearing 3d glasses, trots by with rose. Of course in the comic's they take it even further, giving him an actually Ponybox and Sonic Screwdriver. With clips of "weeping angels" a stone pegasus statue with hooves over its eyes. And yes, the Brown Box collectable Vinyl toy does list his name as Dr Whooves.
Whoever wrote the family guy fart gag, either doesn't watch Doctor Who, or didn't think it through. The Tardis isn't just slightly "bigger on the inside" with that one control room they're always in; it's a nearly infinite space with countless rearrangeable rooms and corridors. There's probably more air in that box than there is on all of Planet Earth, so he might as well have let one in the middle of a meadow for all the lingering it would do.
